If that's the case then a 'Thank You for Payment' option would be useful as a simple way of acknowledgment to the buyer.
and if your seller+ it does it automatic if paid through the online payment methods

When I 'Mark as Shipped' I get a copy of the email, but never I've seen a 'Mark as Payment Received' email (edit to add: well, not since 2006).

Perhaps you're right then,it disappears if paid by PayPal.How strange.
And does it disappear even if the Paypal payment is only pending?
