A refund could be issued, and new invoice sent. This situation could cause hard feelings in some buyers, even with an explanation of the problem. My last buyer caught the omission of the postal fee, told me about it, and paid in full. I believe many buyers know, but go on and pay without the postage. Some could inadvertantly miss the omission.
A thought........introduction of free shipping (sound familar)........perish the thought.
A refund option is needed in the AAL drop down menu. Also the ability to issue another invoice after the refund opton is exercised. It appears that many functions in the drop down menu disappear after payment is made.

I have done some programming, and this might not be an easy bug fix. As the problem seems as it is not on all listings, or all one type of listing it woulkd appear to be a little random. This will make it difficult to track down the error. Best thing we can all do to help is keep giving the boys as much informatin as we can as the error occurs and with luck they will find the common cause and get it fixed.
I have had seven sales since the error without a problem. Just have to keep an eye on things and hope it is either been fixed or has mysteriously sorted itself out.

Oh, I realise that it may not be an easy bug to fix(ex-programmer). What appears to be inconsistent behaviour by code (which is apparently impossible but happens) is the worst. I am just irritated by being sent advice which, if I follow it, may well really annoy my customer. What I would have liked was "thank you for your report. We will add that to our file of examples which will help us find it".
When I want advice on how to handle customers, I'll come to the forum and ask sellers.

I just had a sale with no shipping charge paid. It's the first time it has happened to me though I can see that it is already been a problem for others. I've contacted my buyer and, hopefully, she will be willing to pay the shipping.
Until this is fixed is it possible, even though buyers wouldn't like it, to require them to wait until an invoice is sent to pay for any purchase? Having to ship with no shipping paid is going to be a real problem if it continues. I won't just lose my small profit, I'll go in the hole.

By the time I sent the invoice with correct postage the buyer had already paid without postage!
